River to the vahnatai lands

I'm working on my second play-through of the game and trying to pay more attention to the things I want to come back and do when I have the needed skills. So, as I've made my way down the river from Formello to the vahnatai lands for that first interaction, I've found a tower with barriers (character is a long way from getting that skill and the piercing crystal didn't work), a place to fly (again, a long way from getting the orb), etc. Will there be any way to return to these areas? I'm thinking not, since the boat left for me at the top of the trip is now at the bottom. . .

You can get inside the the Barrier Tower, but anything from before you leave the boat is gone.

Yes, Jeff often has areas that you cannot get into. I think that the collective decision has been that they are to cause us to loose what few shreds of sanity that we have left instead of to tease us.

You can use the resetboats cheat to go back there later in the game if you want, but there isn't anything particularly interesting that becomes accessible. (The inner layer of barriers in front of the Barrier Tower isn't removable even with L3 DIspel Barrier; the way in is by other means.)
