Fledgling Fyora Duke
Since Spiderwebsoftware saw fit not to answer anything to this particular question Im trying here if any user could help. I tried to uninstall GF3 but some error popped up and now theres no Geneforge 3 on my list of installed programs and its gone from Start menu too. So can I just delete GF3 folder altogether or will it mess up something else in the process?
Hatchling Cockatrice Alorael at Large
No, you can delete it. Spiderweb games are pretty good about not installing weird things in weird places. Just about the only files you have to track down, if you care, is the save files. —Alorael, who isn't even sure if GF3 stores them separately. In any case, deleting the folder should cover most files.

Understated Ur-Drakon Earth
after deleting files you can run ccleaner's registry cleaner if you want.
