That's rough. I'd suggest reloading a previous save but I bet you wouldn't have asked if you could've. If you've tried everything then i guess you're stuck in this aspect. If there's some cheat or way to edit something then someone else can suggest something. You can still finish the game as you can just head to the next area and go tackle the giants even if you cant get the main quest for it. 

I usually explore the entire Upper Avernum as the first thing before I go the surface. I clear out  Tower of Magi and Erika's Tower after the Slime Plague. For me, you do upper avernum as practice, tutorial, get starting levels and gear before you dive into the surface. Note that I play on Normal.

That's a better way of wording it. That tower was tough for me even though I played a lot of Avernum 3 back in the day and had the walkthrough. It had a confusing vibe to it for me. 

Oh, I remember a shield artifact from there. I dont use shields so it slipped my mind. 

Yeah, the north east of that portal room in the lower level. If it doesnt work, maybe go back to the ground floor and back down to reset? I know I followed what I wrote and went through just fine?

There's a section on Xian items, rare items and the legendary artifacts. Some parts are changed in the remake (Knowledge brew is now a shield, Fury Crossbow is now the Fury Bow and the Mage ring is now a wand) but otherwise it should be very similar if not the same as before. 

The old Avernum 3 walkthrough mentions

"Enter the northeast portal. Go through the same portal again. Now take a journey into the southeast portal, then the northeast portal once more."
 

If you follow it, I managed to progress even though all it did in the remake is throw me back in the same room like you said.

I think you misread, the only item I know that allows you to return to Fort Emergence instantly is the Recall Crystal. It's not an amulet. 

You enter that room in the wolf pen downstairs from the bandit lair. Theres a secret door panel down there that has a way up to the blue chest room
