If you want to fight all optional fights, it looks like you need to pick at least one of the following conversation options when they show up:

 

"Avadon did what was good for the Pact, even though it was hard."

"You followed orders. At least some good came of it."

"You had no choice. The Dharamites could have been lying."

 

If you avoid the above, but pick one of these, you'll get some of the optional fights. (You may also need to pick as many of these as possible, to fight all fights -- I'm not sure, the variable paths get a little dicey.)

 

"I'd just let them go."

"I don't feel pity for assassins and traitors."

"He suffered the proper fate of a traitor."

 

If you avoid ALL of these, I think you'll skip all optional fights.
