You have to do the chief spider's quest to rescue the captured spiders from the giants in Grindstone.
Alternately, you could just kill the guard spider...of course you would then have to kill all the rest of the spiders, too.

If you planted the "bug" under Annatolia's bed, then her death is thanks to you--and I don't know how else she'd have gotten dead.
It was the priestess in Spire who gave the mission to snoop in Bargha. That may be moot now, I'm not sure, but it's only a side quest, anyway.
I didn't do the "Kill Farrar" quest, but I'm pretty sure all you need to do is kill him; I don't remember any requirement to open any gates. Just leave.
In any case, I don't see anything stopping you from continuing on with the game.

Just south of the chief spider is a narrow corridor. It is blocked by a spider when you first enter the lair. The spider moves aside after you do the chief's quest, because your reward is down that corridor. So are the eggs--click on the webs.
If you don't do the chief's quest, I guess you could just kill the guard spider, but that would, of course, turn all the spiders hostile.

They won't chase you across the zone barrier. In fact they'll just wait there indefinitely until you feel like coming back for them. But yeah, sometimes it's out of the frying pan... -
And just avoid slimes until you have "air shield", at which point they can't touch you. Running away is a very viable option in E:B1.

Edit: It sounds like you didn't get the other scrolls. Did you leave any areas unexplored when you were rescuing the chief's son?

You should tell it yes. Nethergate is only slighty different from early Avernums engine- and gameplay-wise, but it has a totally unique and engaging storyline (two interwoven storylines, actually).
Also, Jeff needs the money.

It would have taken more than one arrow to kill that guy! But if there's nobody on the gate you'll need a small cheat to get in:
Press [shift D] to bring up the cheat console. Type in:
sdf 114 20 1
The gate should open. That slith is supposed to appear again later, so you will probably have the pleasure of killing him twice.
And let that be a lesson to you about gratuitously attacking non-hostiles! At least until you know whether or not you need them.

This will show you what the minimum cost in skill points is for each prerequisite before the hidden skills are unlocked. This is more useful because race and equipment bonuses don't count and can be misleading.

If you're not sure who's who, hold down the tab key. Everyone's names will appear above their heads.

Are you in combat mode? The gates are just for show and shouldn't hinder you, but you can't leave the level in combat mode. This can get a bit tricky if you have Glup with you because he tends to lag behind. Try to wait until he catches up or you'll end up back in the quickfire.

If you tried to kill Trinket the first time you saw him, for example, you might have noticed that no matter how much damage you did to him, he still had a little bit of health left. You can't kill him until you're supposed to; there are several others that are treated the same way.

There are also a lot of things in V that look like switches and aren't. Yes, they are just there to frustrate you.

I wouldn't worry about that. If you see something hostile on the other side of a gate, go for it. If you're not meant to kill it, you won't be able to. For some reason, your enemies often enjoy taunting you before giving you a chance to kill them.
Approaching Bargha from the east will get you shot at through the gates, so it's only fair to shoot back. Interestingly, you can kill the guards there without turning Bargha hostile.

They don't have to levitate, they just have to be dimensionally transcendental. The interior, besides being enormously larger than the exterior, is also located somewhere else, so weight is irrelevant.
