So there's no differentiation between him and Avernum. If you don't don't do all Melanchion's quests, then Avernum ends up independent, regardless of whether you help Gladwell. If you help Gladwell with all his quests (and don't then kill him), he takes over Avernum and keeps it independent, regardless of how much you do for the dragon. I think the first two are both sort of creepy, personally, so ideally I'd refuse to help Gladwell and make sure not to fulfill all of the dragon's quests.
